I'd suggest part of what restricts the Beenleigh line is the Merivale bridge.

If you ride an Ipswich line train on a weekend or after about 7pm when the frequency is no better than Beenleigh, it is still quite busy.  Perhaps it is helped by the weekday frequency helping to allow people to rely on PT.

Hate to counter your points, which I do agree with, but it seems there are some things which are hard to explain.  One thing that is easy to say is that increased frequency = increased patronage and better cost recovery as a percentage.
