I was a little curious, so I went looking for historical aerial photography of Perth.
Both the City of South Perth and the City of Stirling offer WA Government aerial photography through their 'IntraMaps' service.

South Perth
The aerial imagery for South Perth goes back to the 1930s. From the image sequences I can see that at some point the median of the Kwinana Freeway was resumed for bus lanes and eventually a median busway. At some point taxis were also permitted to use the median bus lanes to get over the Narrows Bridge and into Perth.

These bus lanes were eventually removed and the space reused for the Mandurah train line in 2007-8.

So that's the south part of Perth... What happened to the Joondalup line, which sits in the median of the Mitchell Freeway in the North?

North Perth
From the 1981 images, the Mitchell Freeway sits in a large reservation, but it doesn't appear to have a median. It is not easy to see, but it looks like the Mitchell Freeway had a 3+3 configuration at that time.

The space where the Joondalup line track now sits appears to have been former road lanes. These appear to have been resumed, with additional lanes then added the the freeway on the western side to make up the balance.
